I don't see where you read that modifying the config inside the modules/<mod-name>/conf is the way to do it. There's no way anyone here said it or the AzerothCore wiki.

It doesn't seem to prevent me from starting up the server or even logging into an account, but my server has been crashing on realm login, and I was wondering if that message is indicating the cause

Also, don't rename it. Make a copy of it and remove the .dist from the copy and edit that one.
