You can run into errors if some modules are incompatible with each other or aren't up-to-date with the latest azerothcore source but that's not because you didn't run clean.

Not all modules need updates, it depends on what changes in AzerothCore. The normal recommendation is to try it, if there are errors you can ask here and someone will know why.

If a module fails you'll see it in the compile log, even when you add tons of modules, so then you can just delete the offending module folder (And look for a fork/PR with a fix)
