HeidiSQL is better than SQLYog imo, much easier to navigate and has dark mode

It seems that it is the dbc files that do not allow duplication of some spells, and I cannot take new dbc files because I would lose all the work I have done with these.

cant be the dbc issue since duplicating spells is done in the DB, not in the dbc

Yes, but the Wow Spell Editor first loads the DBC files to generate the spell database and be able to modify them.
