so you're unhappy with the current algorithm and want a custom one basically ?

afaik the way it works is opacity 0 at floor level(Z = 0), and 1 at max depth, can't really do better than that ?

It's fine. I was hoping it let me manually set transparency of water. Like make some areas completely invisible while retaining others.

In noggit it is called "Opacity", but it isn't really opacity. It is blending between 2 different colors (the shallow water color contains alpha value as well, which controls transparency).
