Well for one, Ladiq's MPQ editor assumes you want to export into a directory called "work" among its own program files, and it will not take memory of where you last stored to so it just becomes easier to have file scattered everywhere with the way some of the tools work, including this editor.

Its easier to have whole client pre-exported and sitting in folder anyway

Yeah but imagine you have to do this EACH and everytime, in a completely different file path to where your projects are.

It's easier just to first export to that work directory then move over in one go afterwards.
