all three were selected i unselected Do Not Use Lightmap going to test it then

Oh yeah. I just remembered that I've had issues with that myself. For example I uninstanced BRD, and by the entrance the banners render with alpha key, but in the neighboring WMO group they don't, but then one group further in (B) they show up again. I'll investigate that more

But it is not caused by `Do Not Use Lightmap` because I haven't toggled that. In my case what it appears to boil down to is the group being between an outdoor and indoor group. I had the same issue when I extended Orgrimmar. I made a tunnel between an outdoor and indoor group and the alpha keyed textures have no alpha there.
It's been a while since last time I looked into it, but I have a suspicion it's a limitation Blizz had as well
