The naming of the files does not correspond to the Noggit's requirements for alphamap naming, and greping the filenames via GitConsole seemed like a harder way for me, at least

I tried to set the correct naming format in Gaea, but it seems I've made some mistakes so it didn't output any files as a result

So I thought the chances that there is someone who knows Image Magick better than Gaea specific system of file naming is significantly higher

Also I may want to adjust the overall alphamaps via Gimp (exposure-wise) so that's another reason

would be easier to do it with one image rather than make automation for repeating the same set of actions 1024 times

might be better to adjust exposure in gaea so you can see how it affects the other layers. (increasing opacity of 1 decreases opacity of the others) im not sure how to fix your imagemagick command though

you should be able to build tiles in gaea and use windows powerrename to get rid of the leading zeroes, then theyre good for import into noggit
