we only put it there so we dont have to modify the extractor itself its just a time saver thing.

good luck i did it recently on azcore it seemed to have worked but i havent done a lot of testing with azcore and custom maps typically i use trinity so idk if they made any changes

also make sure your vmaps and mmaps are enabled in your world config as well. if they are not it it wont even load them.

typically i just take my entire custom patch and make it patch-enus-4.mpq and reextract move it back and continue about my day so i wouldnt worry trying to pick stuff out of your patch just drag it all and also do the same for any other custom patches you use just to ensure everything is being read.
