When i crank up the transparency in paint.net i can see some portions of empty color, those are being defaulted to black

Ill add the "holes" are *only* on spaces where there is very very low alpha values.

I havent had this issue before, but i have faith in you!
Try different methods of painting, perhaps those areas are fully transparent on the blp, try increasing the global alpha values and re-edit?
