that script is called "Deep flags", and it lets you select a z value for "deep flag level", so it automatically marks chunks as deep if the terrain is below that level

that will open a new window where you can select the script at the top, you want the "Deep flags" one, set the "Deep height" to the z value you want then you use that as a normal noggit brush
