the dbc_source folders builds from your mpq files, but the tswow extractors itself work differently from the trinitycore ones. The intention is to make map building easier, but comes with the drawback that you can easily accidentally rebuild your own custom as your dbc sources. It's scheduled for a rewrite to avoid this and allow more granular control, but for now it's a behavior to be aware of

Yes, the minimap. I want to take the Darkmoon Island MiniMap/WorldMap out of the Cata client and put it into the WOTLK client.
