So what i mean is when i use a missile from the list, and save it, in the Base section next to Missile Model, It should fill in the information for that missile right? and If i change that information will it change the original missile effect? messing up the original spell?

The spell visual points to the missile to use, so it will effect all spells that use that spell visual
