Second folder with a second server config.
Change settings correctly (point char DB to characters2, World database to world2)
Set correct data dir (can be the same as for server one)
New entry in Auth.realmlist (needs different port)
That's out of my head, might be that there is also a entry with realm or something.

Can I also make it run on it's own auth DB? So other people in my network don't end up accidentally logging into it rather than my main server?

You can set this server in a way that only gm accounts are allowed to connect
