There are 3 elements for a server besides the core revision: database, configuration and modules.
Anything that you change in the database can be preserved in .sql files.

Thanks a lot, that's good to know. Do you also know if there is a way to implement "level locks" until a specific Boss in a specific dungeon is cleared. For example: The player can get no more XP by any means at level 23 (maybe a debuff) until the final boss in Wailing Caverns is killed (clears the debuff).

That sounds like it would be subject of a module like mod-individual-progression.
But I'm not sure if said module already supports it.

Such features are beyond the scope of the core. It's easily doable in a module however.
