correct, if you prefer to run the files yourself against the recommendations you'll need to increase threshhold limit as Revision pointed out

The auto updater uses the mysql binaries, it doesn't matter if you run them manually or not.

I'll clarify this to avoid confusion

The autoupdater increses the packet treshhold when the first populate sequence is initiated

The variable resets once the connection is closed

If the queries are ran manually, you will need to manually set the variable to a higher treshhold value
