Yeah, I'm not sure of course but I think it's the structure of the folders that's the issue for the auto updater.

Yeah, I just use my bash script since it does the same thing but I prefer the control.

just a shell script that pulls down the newest AC and mods from git and rebuilds everthing.

Same. Well it grabs the core and any modules, compiles, imports database files, download client data files if there is an update, updates all config files and starts and stops the server etc.
