Cause i have my server running on a pi but i coppied the sql files to my laptop so i could run them via heidi

Some modules "support" the auto updater and some don't. They may be run automatically and sometimes it can produce errors if it's run manually ahead of time. But, to answer your question, you run the SQL files and that's that. It doesn't have to remain in the same place or any specific place before, during or after.
