Anyone have thoughts on my earlier post? Seems like the only two files that'd really be in play were the two dbc I worked on but having the gm command show "you're friendly" when the game client and the fact the NPCs won't speak to me seems to make me think that is the true state, that I am still hated.

You have to update the quest_template for each quest you want to be cross-faction. Keep in mind that you can't add a condition to the reputation gained from quests like you can allow horde races to get and complete alliance-only quests. A lot of quests are race-locked, usually this means it is restricted to a specific faction.
