At what point in the guide am I "compiling" the server? Because I don't know when to run the command to add a patch to the server.

first of all i would start with compiling stock core to make sure it works and u didnt screw anything before adding anything to it

compile means build
usually that is done with ALL BUILD

changes to the code have to be done before (patches, modules, etc)
SQL/database just before you start the server
