Will I need to run module sql scripts on the appropriate databases afterwords or will they be left alone?

u only need to care about modules if they are old or for whatever reason not have correct structure otherwise it will just update

backup is for cases where something goes wrong for whatever reason then u delete DB and recreate it from backup and u can either use previously known working version or perform another update attempt

I understand, and I think under normal cercumstances you're right, but I've recompiled 4 times now and verified that the issue is my database. Allowing the core to update the database didn't work unfortunately.
Here's what happened:
1. Recompiled the core.
2. Ran the core on my old database.
3. Logged into the game, gave myself the Echeyakee quest, and activated the horn.
4. Four Echeyakees spawned, confirming the bug still exists.
So I tried this:
1. Recompiled the core.
2. Modified the configurations so that the core generated 3 new databases (auth, characters and core).
3. Ran core, then closed.
4. In Heidi, exported my old acore_auth and acore_characters, then imported them into the new databases (overwriting anything). Left world database alone.
5. Logged into the game, gave myself the Echeyakee quest, and activated the horn.
6. Only one Echeyakee spawns, confirming the bug is fixed.

After my fift recompile, all issues (including strange inventory items) appear to be gone. Unfortunately it did require some database manipulation on my part, I'm just not sure why.

its hard to tell without knowing ur setup maybe u got modules maybe u got core patch etc
