When importing the auth and character database, would it overwrite any pre-existing character data even if it's completely different data in the same tables? for example Usernames/Session_key etc? Would my acore_auth.account (say Id:1) delete the data on the server I'm trying to merge to?

I wouldn't try to mix databases. Make a 1:1 copy or import characters using Pdump. Anything beyond that is a hack and prone to break.
