My understanding of the differences between them is that MariaDB has a FOSS license while MySQL is more proprietary right? Why not just drop support for MySQL and just do MariaDB, is there a reason mySQL is better?

To me the most important part of MariaDB is that the speed of queries is better except with AzerothCore because the nested queries used are really bogging it down. It's not about "being better" but just more widely known. It's what has always been used, for most people here, and it's what they're used to.

It's weird because it's trying to use version 3.1.22 but I don't even have that as an option to install. And it says it's compiled with version 100522 (which presumably would work) but it can't find that version when trying to run the authserver. I think I need to find out how the authserver is finding it's dependencies, I think that's my issue.
