wow stores data in files called "DBC" files. In the database, there are tables suffixed with "dbc". The tables in the database will override the dbc if there's a match, but otherwise a lot of the information in the game (such as spells) is stored in the dbc files

when i make a change to these tables via sql, they overwrite the dbc server folder stuff

Right. I think ReynoldsCahoon is saying to grab the map ID you want to edit from the DB by extracting the entry for the map ID (Map ID == instance here)
