So I've found 2 mods I want to use, am I correct in thinking I just git clone them to my modules folder in my source and re-build?

Look at the module's install guides. Some modules require extra steps, when they're not using all core features. Like manually running SQL scripts.

Should I back anything up before. or clear my compiled server folder first, or will it just overwite whats needed and leave things like conifgs alone?
