I believe they all should be stored as .sql, I make all my adjustments in HeidiSQL

u either need to write sql script manually or have some complicated script which will compare everything with everything and export only changes to sql file

if u would think about exporting whole table after making changes to it that wont work if core updates it u would override everything including lines which were not changed by u and effectively break it

It's better to just write changes to the SQL file and then run the file or to make sure you copy-paste from the query tab to the file before you remove the queries.
