If you have copied the SQL files into the correct folder, they will be applied automatically when you start the server the first time. I personally prefer to use HeidiSQL to run updates manually, because it is the best way to know exactly everything that was applied without having to trust any other program, but it should work either way. Please let me know if you are having any more trouble.
