If they aren't automatically imported by the auto updater, you need to apply them manually or update them in the custom sql folders.

It will automatically import any sql files from AzerothCore and modules if they use the correct folder structure. If the modules don't use the proper structure, those files needs to be copied to the data/sql/custom folders.

I am using the individual progression module and there have been updates almost daily now so I compiled almost daily too.

Luckily you don't have to do a full recompile so updates should be pretty quick.

Yeah I understand that now. Well even a full recompile only takes like 10 minutes anyway even with all the other modules etc I have

The modules are not what takes time to compile, those are almost always very quick, but rather AC itself. If there are minor updates to a module, major may be the same, it usually takes a few seconds to compile the changes.
