It depends on how you update. If you delete everything and redownload, then yeah, they're gone

It shouldn't, unless they've been edited, or you deleted the database

I like to drop my database every week so I can make sure that I didn't break something.
The files are ran in alphabetic order, so you could cause problems if they get loaded differently than you intend

You could always do a "cheat hide" just move them down 10-100 units on the z axis
