Is there a mechanic that prevents ID conflicts if you install different modules that use same IDs? Or should I just pick a seemingly unlikely ID for my new spell and hope for the best?

It really falls under client customization which isn't done here so you're better off asking in the mod discord server

I shouldn't say it but really you can't avoid conflicts if they do occur but that's also true for entries for custom NPCs. If it happens, you'll have to deal with it at that point.
