Is my understanding on Eluna correct? AC uses a forked version of Eluna (available as a module mod-eluna), but it is not compatible with non-AC Eluna scripts. This module will be renamed to something else moving forward, and native support for Eluna Lua Engine will eventually (?) be rolled into AC core?

Eluna used by AC is a fork and it will be fully un-related to eluna repo, as it owns module and own changes tailored to AC needs.
Will it ever be part of the core? mostly likely not, maybe one day where the core itself and ac's mod eluna (whatevre is called at the time) are polished enough, maybe then, but mostly like no

If you use normal eluna's scripts you need will to adapt to ac's changes and vice-versa. But keep in mind that behaviour or methods can be different between both, so porting from one to another might not be as straightfoward as just changing a name of a method

I'm pretty sure the only thing left is finishing the voting for the name among staff and contribuitors (those with a contirubitor tag) and the rename should happen soon™
