I can only stack when the aura procs a spell (and its the spell that is stacked)

I assume you are using Windows, in which case that is how it works. You click inside the box with your mouse and Windows pauses that process.
Edit: I just saw your screenshot and you are using Windows so that is probably it. You clicked inside the terminal box. It's a part of Windows and not related to AzerothCore.
