Technically if you make the map be identical to a map you copied and assigned a new ID, yes. It's still a separate map though.

Would it be easier to grab the existing instance and use the phases instead, and apply that phase when the player gets teleported?

You can make objects, and I guess creatures, only be visible based on your requirements. For example, an object (and again, probably creature) will only be visible to paladins so only they can see and interact with it.
