the server needs to be not in use to be updated
you can have the running server in a different directory than the build and then just compile and copy over the binary

I'm not sure what you're talking about. The process (authserver and worldserver) have to be shut down when updating them, the entire PC doesn't have to be off. As Tereneckla says though if you don't run them from where they've been compiled (and assuming you're not running Linux in that case) you can build it, shut auth/worldserver down and copy the executable.
