You can add water using Cryects Allwater or my Allocean3.0 (modcraft).

In case you took cryects allwater (which you will) you then need to edit the MCNK flags afterwards. You can do that in Noggit as far as I know. To do so, you need to select a chunk and press c and change the flags there to Magma.
