I coped that into Azshara and played with it a bit. Its the entire Coilfang entrance (including all of the pipes sticking out of the water and the swirling vortex above) and the water is indeed "baked in". I set it at different heights and the internal water level never changed.
Maybe I can edit one of the the wmo caves and flag it for underwater?

Black tends to mean missing mipmaps in my experience. Sometimes one can even zoom close in and the texture will appear because that will correspond to the base mip level
