First patch defines a virtual file system, second patch overlays it with its differences, so if file X is different in the first MPQ than it is in the second then the difference will be in the virtual file system too, yes, they've to be in order.

standard size of a loading screen is 1024x1024 for 3.3.5a unless set to wide which is another file

So if you name a patch "patch-A.MPQ" then your second should be "patch-B-MPQ", or something that would alphabetically/alphanumerically come after it.
