If you parse the data folder, open all MPQs in the correct order, and then iterate all files that aren't removed. You can then generate a Sha1 hash of this file, which lets you make the insert query for warden_checks

I don't know to what extend signature files are checked or how many there are beyond the glue and framexml one

and those are both disabled for any custom project. If you could generate your own version of it then yeah you could keep it
