I'm not sure where my files went when I saved project but they sure didn't end up in the Projects folder I specified in noggit.conf and yes I put a trailing "\" on the end of the project path too.

Look into NoggitFolder\Projects\ProjectName\Export\World\Maps Skarn has changed that to be like the old Noggit, but he said yesterday in stream he'd try to do the release today
