I guess that would be my mistake, Revision. I thought Git GUI was the desktop version. So what my post showed is different than what you mentioned.

Technically it is the GUI for Git. GitHub Desktop is just another one, officially from GitHub of course.

this all stems from redoing my system drive. My server is on my secondary drive. The data is all there just cant update with the git errors. It sees the old repositories as belonging to something else. Had security issues and all that.

That's not really an issue. You confirm it because you know what it is and it doesn't (or at least not for me) complain anymore.
