I was probably mistaken, I think Revision is right that is probably auto-ran and I was confused.

Thanks for helping me out anyways, now I know I can just run the SQL files if I get confused which is simple enough

Well ya if you place the Sqls on custom they run automatically

I think I expected more fanfare when it ran, and to actually notice the execution (the first time I ran like 40 files), but when I didn't notice that, I thought I did something wrong.

The issue is that Server.log is reset whenever you start the server so if you've restarted it since you won't see it.
