If doing an update to an already established sever, for this example it's thr AC + Npcbot fork, would this be a cerrect method of doing it:
1. Git Pull the latest files from thr AC Npcbot fork, this should only pull the changes?
2. Run Cmake, source being the Gut Pull folder as with original install, same with destination folder.
3. Config - >Generate from Cmake to Visual studio, ALLBUILD, Build?
Assuming no errors during build should be good?

I *believe* you just need to merge and build in VS. I don't think you need to do CMAke. But I historically have.
You should not need to worry about your characters or auth DB's as no changes should be made to those.
