so just before I break everything, I think I've done everything the mods require of me before using cmake and building, do I just run cmake in the same way with the same args as I did when I built azerothcore the first time without mods?

correct. if the mods are in the right place, they should get compiled too

the correct place being my ```azerothcore/modules``` directory and not ```azerothcore/build/modules```?

I just use the same path as the source location so it would be the compiled binaries, configs, source etc in the same place.

I run my binaries directly from `build/bin/RelWithDebInfo` under Windows in a dev environment.
Some call that bad practice. I think it's just convenient, because i don't need to copy things around after every compile.
That choice might be reconsidered in a production environment.

VS does it for you though

You don't copy anything under Linux, you just tell it where to place the compiled files. Visual Studio works the same way, except setting the cmake prefix doesn't do shit for visual studio unlike Linux
