Like I downloaded, compiled, now I wanna update. Can I just setup git for them now?

I would just clone azerothcore into a new folder and then move your modules over into the new cloned version and re-run cmake and rebuild so you have a clean local git repo

then from now on just update that local repo through git pull from now on instead of downloading the source manually
