There does seem to be a dearth of documentation of how all of the game's component parts fit together, leaving the only way to learn being to pore over source code, or dig through extracted files.

Well I don't think many spells were really overwritten, but even if they were you can just keep the old spells in and throw the overwritten spells on different spell IDs

One thing I know for sure is that they messed with DBC structures and also added more of those funky .db2s in which messes with me every time I have to mess with Cata+ stuff

Not so much out of content, more leveled past the very vast majority of it. Playing early expansions involves so much clearing out of green and grey quests from your questlog.
