The strange thing is that it should have include/ and lib/ in the same folder as bootstrap.sh if no prefix was set when it was compiled.

Okay I ran "bootstrap.sh --help" in the boost folder and one of the options was to set an installation prefix. The default was set to /usr/local like you said, so I changed that. we'll see how it goes when it finishes compiling.
