For example, is the folder still named lua_scripts or is it ale_scripts?

It should still be lua_script. The only thing that has changed for you is the name of the folder in the modules folder of the source

The old cloned source still works, technically, since azerothcore/mod-eluna will redirect to mod-ale anyway. It doesn't hurt to delete the folder and clone it again anyway.
