My question is whether I need to delete the old ".dist" and leave the new one, and save this new .dist file as .conf as well. So my settings will have to be done again, correct?

ignore the dist file, it is as the name says for distribution only
you only need the .conf file, and that one never changes unless you modify it

if new settings are added over time you need to copy them over to the .conf file
