The issue I'm having is that the tool I'm using, Machinima Studios, seems to incorrectly generate the alpha maps for the terrain. I'm using an MoP torrented client for the MPQ data. Things just seem off.

For instance, consider this terrain texture of North Shire (screencap because it's too large at 4k): https://i.imgur.com/WqOe7Qj.jpg you can see the northren mountains on this 2D texture.

Now, take a look at the alpha map provided for this stone texture used throughout the ADT chunk: https://i.imgur.com/2UR1Kii.png

It just seemed broken, cutoff or something. Is this a known issue with the current understanding of ADT files? A bug in Machinima Studio or am I missing something big here that would allow me to deduce the missing information from this form?

It's really been a problem as I cannot recreate the terrain fully without these alpha maps.

The alphamap he is talking about is a black and white image like this one.

The black represents grass and the white represents the dirt IIRC. These are useful as its much faster than texturing by hand.
