I am using the repack and it appears as most areas has duplicate spawns of almost every npc. How do I fix this issue without having to manually go in and delete the npc via a GM character?

Well,

There's indeed some dupliation issues, we have personally fixed a lot, with some queries, but rest is most likely needing a manual deletion, and I have done so on a lot of creatures, but obviously there's extremely many creatures in the world, so it takes a lot of time and work (to manually delete it) which is why it's not "fully" fixed yet.
